Ghidorah then begins to rampage, murdering a number of individuals, including Graham.

In the aftermath, Monarch gets in touch with Emma, who is willing to help Jonah and the Titans get free. Mothra emerges from her cocoon beneath a waterfall, flying for Godzilla, who is still alive but weakened and healing underwater. Monarch finds them as Mothra talks to Godzilla. The crew concludes Mothra is the monster queen, thus she and Godzilla “have a thing”. Ilene also points out that Ghidorah was a feared Titan who would challenge Godzilla for supremacy.

Mark, Serizawa, Ilene, and Coleman proceed to Godzilla's location in an effort to awaken him, however it is revealed that his recovery process might take years to properly bring him back to his feet. Scientists have discovered that, since radiation-loving titans like Godzilla feed on it, they can use a nuclear weapon to speed up Godzilla's recovery time. It looks like Ghidorah has weakened Godzilla, so Mothra is there to help her friend, too. She rises toward Ghidorah, but the beast fires his lightning and vaporizes her. Godzilla gets a boost from her essence.

In a fury, Godzilla rises to resume fighting his foe. Meanwhile, the humans want to get the heck out of Boston, but Emma believes she must redeem herself for what she began. She refuses to get on the flight out of the city, even as Mark and Madison beg with her to accompany them. She gets a vehicle and uses the Orca to entice Ghidorah toward her. He unleashes a blast at her, which merely knocks her out of the vehicle, but has allowed Godzilla enough time to get his nuclear pulse building. Before dying, Emma looks up and says, “Long live the king.” Skyscrapers melt around him as everything else erupts into flames. Finally, Big G sends a tremendous blast toward Ghidorah, first to singe off his wings and then to take out his two side heads. After one more explosion, the city becomes toast, and from the smoke, it looks like Ghidorah’s head is emerging… only it’s within Godzilla’s jaws, and he finishes off the beast once and for all.

The other Titans will soon arrive in Boston. Even Rodan submits to Godzilla. Mark, Madison, and Monarch are stunned. Godzilla then lets out a victorious roar.

After the credits, Jonah and his men pursue a guy who gives them one of Ghidorah's heads at Isla De Mara. To which Jonah responds that he will steal it for an unknown reason.

Emma's ex-husband Mark has joined Monarch's team of scientists and soldiers to stop Jonah, but Emma has already freed Ghidorah. Godzilla's first battle with the beast ends in a bloodbath. In order to rebalance the Earth, Emma has been working with Jonah. Before battling and losing to Ghidorah, Rodan murders an entire squad of troops. The three-headed dragon then rises to power, inspiring the other Titans to wreak havoc.

When recognizing the destruction she's caused, Emma cuts connections with Jonah and heads into Boston to collect Madison after she takes the Orca to Fenway Park to contact the Titans there. This leads to an epic fight between Godzilla and Mothra against Ghidorah and Rodan. Mothra destroys Rodan, but when Ghidorah weakens Godzilla, she makes a sacrifice to be vaporized by Ghidorah, while allows her essence to reinvigorate Godzilla. Emma remains behind to use the Orca to lure Ghidorah away from Godzilla, sacrificing her life. Godzilla then emits a nuclear pulse from the bomb that provides him enough power to fully fry Ghidorah. The other Titans then bow before their new lord, Godzilla.
